We would need to know the details of what you are plotting (what the Timegate is, whether you are using a primary or secondary view for the plot, etc). So could you post the data file showing the Spectrum plot so that we can see exactly what you are doing.

You didn't give any more detail about the pulses, so I'll assume that they are the same or similar, and one is always leading the other. What you can do is position the trigger near to the start of the capture, and then select a Time...
