The frequency accuracy specifications for the oscilloscope part and the function generator/AWG part are identical. This suggests that a single clock supplies both parts.

If I use the oscilloscope part to record the function generator/AWG output can I therefore rely upon it always recording exactly the same number of cycles? i.e. is there effectively phase locking of the oscilloscope and function generator/AWG parts?

You are correct in that the signal Generator (of which the AWG is a part) and the ADC and acquisition circuitry are driven by the same clock. Also, the waveform of the signal generator will always be in sync, and therefore the same number of cycles will be captured, for any fixed time period. If this was not the case, on repeat trigger you would see the waveform drifting across the display (which is what happens with an externally generated signal, e.g. if you capture the signal generator output from another scope set to the same frequency).
